I had the same issue. I drilled out the stud I broke a repacked the bolt and with a hardware store SS bolt and nut. They I used another nut to hold the bushing. You are really ok with one missing bet two is better. Also, to adjust the exhaust down you will have to remove the rear section again. Next you just need to bend the exhaust hangers up about an inch and it will sit perfectly in the exhaust exit when you install it. The hangers get smashed down in packaging, stacking and shipping.
I just ordered longer poly hangers which will drop down 3/4" or so. Some ripped when removing the stock exhaust so had to replace them soon or later. Also for the studs, is it accessable from the top, like how would I hold the bolt/nut to tighten it? Sent from my iPhone using Tapatalk Pro
If it’s the inner one that broke like mine you can get access from one of the small open areas at the top of the bolt. You may not be able to fit a wrench so I wiped a screwdriver and wended it in and held the bold while I used a need socket on a fast impact gun and zipped it right up and it clamped very well. Is it easy? Hell no. But I did not have to drill a hole in my floor to access the bolt head from above.

Oh your lucky, but you would have to drill that one out and make a hole in your trunk to have top access. That not a big deal as they make lots of rubber hole plugs nowadays. One bolt should be fine oin the outside as long as the other bolt is in great shape. About 90% on the exhaust weight is supported by the two center hangers. The outside ones are just helpers for the mufflers with a Milltek. With the OEM exhaust the held up the heavy resonator on the pass side and the huge muffler on the Drivers side.
From @Dave.0 I found it in another thread. "Oh and I have a fix for the “Milltek”sway. When you drive your car the exhaust tips will move to the passenger side and be off center. This drove me nuts being OCD. The fix is .79 cents. Go to any hardware store and buy 2 small worm style hose clamp the size of the hangers or a little larger. Next when your exhaust is installed in perfect place the hose clamps on the exhaust hanger bar inside and outside of one of the inside hanger. (by Battary box) you only need to do one side. Tighten them down and take it for a ride or do a bunch of circles left and right in a empty parking lot. When you get out and look the exhaust tips should not have moved at all."
I posted that earlier in this thread post #34 washers under the rear interior hangers do it all. doesn't take much to get the tips 1/4" down - like two normal screw washers. The outside rubber donuts will stretch and come down with it.
