It sounds like you are out of sync. I believe the key and BCM has to be in sync. Some times with a low battery they can get out of sync. It will have to be reprogramed. I believe only the dealer can do this but perhaps a good independent shop can. What part of the country are you in maybe someone here knows a good shop

I believe immobilizer is the key word to your problem most likely brought on by low battery and battery replacement. If this is the case you’ll need to register your battery with cars computer. I wish I could be of more help but I have an early R53 and it does not have that feature.

Also your battery may need to be registered this just helps with the smart charging system. It won't fix your problem but your Foxwell scanner can do this.

Man I love these new modern cars, when they work.I'm very glad I did a proactive battery replacement on our MINI. Maybe I dodged a bullet.

I was able to at least register the battery replacement and verify all but F31-35 give me voltage across both test points-

@Trevor Ward, I found this.
https://www.mini2.com/threads/immobilliser-immobilized-no-fob-key-to-reset.195351/
The first post says this "now to reset the immobiliser you press your key fob 4 times" maybe this will if. If so let us know. I have two Gen2 Minis. -
