The first gen car’s getrag and the second gen car’s getrag have a different bell housing bolt circle. The getrag used in the PT Cruiser is a five speed, and the R-50 and the SRT four uses a Chrysler designed and built five speed transmissions, I think they call it New Process. The Cruiser and the SRT-4 engines are the same engines accept the intake manifold, intercooler and electronics.

but the r50 uses a getrag 252, the r53 uses getrag 285, and the pt uses getrag 288

I just figured if it was flipped the other way it would be a 6 reverse & a 1 forward. Not that it matters much.

FWIW there's also a version of TSW's 6-speed swap article here in the M/A Library.
Fixing the Weak Link - Getrag 6-Speed Swap for MINI Cooper
Use whichever you prefer but there may have been very minor tweaks made on its way into the Library (I can't remember) and then after it was loaded so I would personally stick to this version just in case. TSW was bought by Way Motor Works and Way is available if you have questions. -

Arent the motor mounts different between the manual and auto cars as well ? I know on the S models even the intake system is a little different, but have no idea on the standard.

so it looks like what is going to happen for right now is that the auto is just going to be replaced with another auto so she can drive itr while we build another motor and plan a swap for it. i told her i would match her dollar for dollar on what she puts into it as a little incentive. my shop also said they would cut a really good deal as it would be great publicity for them and hopefully open them up to minis in the southern bay area.
so far for what we have planned it looks like getting the ecu to work will be the hardest part cause everything else can be modified and fabricated. -

Yeah, getting the hardware in there will be the "easy" part. The electronics will be a nightmare though, and honestly if they have no experience with BMW/MINI, they wont be able to accomplish it.
IMO Replace the tranny (like you planned) then sell the "Just-a" and get an S model if you are wanting to stick with MINIs. Like i said earlier, i looove weird swaps, but you are going to end up wasting soooo much money, money that could make you a darn solid R53... -

You wont, but the money saved from not doing a motor/tranny swap would get you into a pretty solid Cooper S.
Something else i thought about: even going to a 6spd from an auto, you are going to have to deal with a lot of MINI electronics, and will need atleast one trip to the dealer for a flash. Thinking along the lines of VSS and clutch switch...
