Hmm... Seems awfully suspicious that the water would continue to seep into the battery well. That would almost certainly say there's more water trapped in the caverns of the body than washing would contribute. I would really look further to see what additional residual damages may be slowly appearing, if any. Look for signs of corrosion on aluminum parts and connectors EVERYWHERE that is practical. Also, if possible, see if you can find out where this dealer obtained the car. It likely came from auction somewhere. Look to see if there is any paperwork in the glovebox that might indicate where the car is from. You might also do a VIN search or contact MINI to see if they can tell you where the car was delivered originally. You may find it is from somewhere no where near where you are... Not that this may mean much, but damaged vehicles are sometimes moved to other parts of the country via auction in order to conceal abnormalities a new buyer might not consider.
You've probably already considered this, but can you take the car back to the dealer? I mean, it sounds like this will likely be a tail chasing issue for some time to come... If not, I'd at least consider filing a BBB complaint against the business. You may find that this business has other complaints against it. It might be the final straw and/or your opportunity to persue action against them, if in fact they're less than honest.
I wish you the best of luck and am sorry to hear of your misfortune with this MINI. This is a very strange and unusual occurrence.

Plug the plug from radiator cooling fan See if that helps because I had something similar happen, traced it to the wiring to fan . With a rally next day I wired in a manual switch. Bingo no issues

Another update:
It's been pretty bad weather and I've been so overly busy with my newborn (well not yet) child on the way in a couple of days, and the problem is getting progressively worse it seems.
Hopped in the car, tried to start 'er for a solid 10 minute and finally got her to crank.
She ran like crap when she was idled... Weird part though? No airbag light, radio worked fine, no problems other than the rough idle?
And my car's key is absolutely beat at this point from all the constant twisting and hard grips...
Oh, and had to rip out the windshield wiper fuse because THAT was a PIA having the windshield wipers flop around every time the car started.
If one good thing could just happen for me, I'd be so glad.
I'll be ripping up wires all weekend, so here's to hoping.
Or, it could just be that my key fob is completely ruined and needs to be replaced, causing the immobilizer to kick in with my luck. [Not even sure if the 04's had immobilizers..]
But nothing is ever that easy :lol:-

Did you get a chance to check all the ground connections under the carpets? 2 each side of the front seats and 1 each side of the hatch area. these grounds are for a lot of stuff. When I ripped out my carpets I found a small pond of water under each carpet.

Well! We had a healthy boy and now it's time to get the mini running this week.
I'm going to give the ignition switch a go if I can't find a corroded wire or ground, check the steering wheel column for any damaged wires, and check the airbag module underneath the seat for water damage. Gonna rip the carpet up too while I'm at it.
Oh, and my headliner is getting replaced by myself this week while doing the ignition switch because whilst putting in the baby seat, I may or may not have torn it. I'll check my A pillar for any water being held along side with the sunroof's seals for leakage.
I'be started pop starting the car regularly unfortunately, which needs to stop.

I'm going to check the battery out today and I hope that's what it is because honestly... the last thing I need is to aimlessly throw parts into it.

I've been here awhile, had another '04 Cooper S (pepper white, pictures in 'my garage') and sold it. Came back again because I can't stand not having a MINI.
I've had WAY too many answers for me to narrow it down.
5 places, 5 different diagnostics.
1: Bad Battery
2: Dead FOB, unlock/lock hasn't worked since I purchased the car anyway. I figured since it was cracked, it was no big deal.
3: Clutch switch relay
4: Ignition coil/wires/plugs
5: Starter solenoid/starter as a whole. -
Well it sounds like the dealer got it too wet to start with. But I would start simple. Check battery and all connections are tight and clean. Make sure and check the one under the hood, the one you use to jump the car.

Alrighty so here we are. Just got home after tearing up everything I could think of up.
Checked the battery, it's absolutely 100% good.
Haven't seen moisture build up on the battery, and since we've had a couple storms recently, it would have a bit if there was some sort of leak.
The ignition coil was cleaned of corrosion, misfire/hesitation when accelerating is gone but issue is there still.
Cleaned all terminals, ground posts, etc, nothing changed.
Checked all fuses, and all were good.
Officially starts without pumping clutch but barely.
Ghost electronics still going on.
So! Where do I stand?
Ignition switch?
Rigged wires somewhere, maybe a live wire they messed with that I didn't catch.
I'm kinda out of ideas... -
Ok a bit of a reach here......but it's a used car? If so maybe the previous owner had a bunch of stuff on there key chain. Too much weight can mess up the ignition. Even though I worned my daughter she still keeper to much on her chain. So I got to put a new ignition on her car. I doubt this is your problem but does wiggling the key make a difference?
