Go with the yellows. I've had lowering springs and yellows on two different MINI's and it's a great street set up.

You can check and see if the Bilstein sport shocks are made for the R53. They're valved to work with aftermarket springs, but they don't have the adjustable nature of the Koni yellows (could be a benefit depending on your intended use).

Why not Koni Yellow? Proven solution.
There are bilsteins, and new OE shocks (which are actually pretty decent), but honestly, the Yellows are the way to go. that said, some have also enjoyed the FSDs, I've never tried 'em.-
